how do i put some but not all of my treasuries back on top?

By dragging and dropping them on top.

Though, it's possible (and knowing how Navigator works, quite likely) that accidentally dragging one to your discard pile makes you discard all of the remaining Treasuries so being careful is recommended.

Related: I still discard cards I want to have on top with Cartographer multiple times/game.

They should really make it that "left mouse-click = on top", "right-mouseclick = discard", and do that consistently, i.e. also after you play a Hamlet you should have to right-click to discard.
