Could someone please explain what happened here?
Council room says that this game had 11 FGs. :o
I took a screenshot, but I don't know how to attach it. If you go to my recently played games and search for 11 Fool's Golds you can find it if you really want.

Did thief have something to do with it?

Must be Thief. This game (http://councilroom.com/game?game_id=game-20130120-085057-4a96a1fa.html) of yours is listed on Council Room as 8 Royal Seals, but only 5 are gained from the supply, while 3 are thieved from the trash.

I know that the log says 10 Fool's Golds, you have to go to my recently played games to see the eleven. The odd thing about this game is that I think I stole his fool's golds like three times, not once.

So what should Council Room do? I mean, this isn't exactly a bug, per se.
If I buy a Fool's Gold, and then later return it with an Ambassador, and you reveal a Trader so as not to gain it, should Council Room say that 0 Fool's Gold? Or should it still say 1 Fool's Gold?

This. heron thieved 1 Fool's Gold during the game on turn 7 (http://councilroom.com/game?game_id=game-20130102-150913-b37f063d.html#heron-show-turn-7). Of the other 4 times Thief was played it only hit something worth gaining once, and that was a Gold.

Good thing Dark Ages isn't on iso/CR :)

Trader's reaction also causes CR.com to mess up the supply counts, as in turn 14 of this game. It also shows that Iso doesn't implement the blue dog rule correctly...
