Native Village and Island "set aside" cards, with a clause that the set-aside cards should be returned to your deck at the end of the game. Haven has the same "set aside" phrasing, but no "at the end of the game" clause.

If you Haven a Province on your last turn, it either doesn't count as being in your deck when you count the score, or NV and Island have superfluous text. What's the deal? Also, Horse Traders and Gardens/Vineyard.

the explanation isn't in the rulebook, but SirPeebles is right.  Haven and the set-aside card are returned to the deck.  I guess the principle is that if you haven't trashed it or returned it or something, "set aside" means "in deck" just not drawable/playable.

Set aside cards are not in your deck, but they are still your cards; you put them into your deck at the end of the game.  You also put any cards from your play area, hand, and discard pile into your deck.

In the rules:

I figured that was the case, it just seemed odd that Donald would have put text on some cards that duplicated part of the rules. Like, if Smithy said "if your deck contains fewer than three cards, shuffle your discard pile to make a new deck from which to draw the remaining cards".
