If you set aside a Band of Misfits as an Island, do you receive 2 VP at the end of the game for the BoM-as-Island?

I would say no.

BoM is only an Island while it is in play. As son as you set it on the Island Mat, it's no longer Island. So you just end up with a BoM on the Island Mat, stuck there the rest of the game. Right?

I have actually done that in a game on Goko, and it reverted to being a Band of Misfits after it left play.
