Have you tried draining the stacks? They might not overflow so much then.

The simplest solution I can think of is to simply take out the labels and make a legend instead, so for each point you can have circle, square, x, *, diamond, triangle, etc. and then augment that with colours... probably not ideal, but it would be easier to read in both legibility of words and in accuracy of points.

Couple thoughts. First is that, although it's not exactly what you want, you might be interested in checking out graphviz if you haven't already, because maybe it solves some related layout problems.

Second is that, at the size your graph is now, I don't think there'd be enough room for all the labels if they didn't overlap. :)
