In the boxes, because I haven't yet had the time to put together a dedicated storage solution.

I've bought a separate box and dividers, and I'm going to put together a separate storage solution before getting the Base Cards expansion, though. Because the boxes are starting to get really unweildy...

Even when I first got the base set, before any expansions hit, I knew I'd want the cards sleeved, and I knew the sleeved cards wouldn't fit in the little dividers very well.  Possible, but problematic.  And of course doing so caused cards to shift around if the box were ever tipped over, etc.  As soon as Intrigue dropped and I had the cards sleeved, I moved them all into one box... saves space, saves movement.

If I could order the cards without the boxes, I totally would.  For a game this large, with such a poor original storage solution, the boxes are so much recycling fodder.

I keep them in the original box + extra stuff in the Cornucopia box at home.  http://jshgaming.com/IMAG0041.jpg  I use jewelry bags from Wal-Mart to hold the cards; they are extremely cheap and fit perfectly.  For travel, I found a metal case that currently holds all of them.  http://jshgaming.com/IMAG0108.jpg  Dark Ages is gonna be too much for it.  If they were sleeved, I'm not sure what I'd do.  Seems like too much hassle...

JSH, I have questions:

1) Are you putting one group of 10 cards into each little ziploc bag (e.g., all 10 copies of Witch)?
2) How do you arrange kingdom cards - alphabetically?
3) In one picture, the cards are in a box.  In the other, the cards are in something like a briefcase.  Do you use both?  I'm unsure from your post.
4) And finally - Is the water in the photographs lying under the setup checklist warm?  If so, is there property for sale? 8)

Each card in it's original location with the recommended setup sheet in the center (or side, for smaller boxes).  Promos stay in cornucopia.  All of the randomizers are together in their own original box because I use the dominion shuffle app to select kingdoms and the blanks I believe have stayed in whatever boxes they originally came in, in their own dedicated area in each.

My best friend has since convinced me to move a card or two in prosperity so we can fit the mats in without having the box bulge - same for seaside.

1. Yes.  The bags are the perfect size for holding like 10-25 Dominion cards.  I only had to use bigger containers for the Curses, Copper, and so on.
2. I actually randomize the order with Dominion Shuffler after my wife and I have played through the entire current order.  Saves time in the long run.
3. I use the metal case for travel, as it's big enough for the kingdom cards + extra stuff presently.  I use the normal Dominion boxes around the house because the travel box has sharp edges my (blind) dog runs in to.
4. You can set your Estates away on them.  I'm only charging $4 apiece.
