Going by experience I'd say:

1) Vineyards
2) Scrying Pools
3) Familiars

Obviously every potion card is circumstance based, but I'd say that the circumstances for Apothecary being strong (a good combo like Native Village, or on the same board as Familiar) are pretty rare. On the other hand, Vineyards are probably worth it on more than half the boards they are there, and same with Scrying Pools. Familiars are probably worthwhile only when there isn't another Curser, and there isn't an engine that will outpace the curses.

I'd be surprised if Familiar wasn't #1, it's the best card out there for delivering multiple curses to your opponent's deck in 1 turn and you ignore that at your own peril. If you ignore familiar on the board, you have to either be willing to lose the curse war or be able get a head start on the cursers. If you've got an deck that can shrug off curses (Jack, Ambassador, Masquerade), I'd imagine that you could do the first but it's hard to beat familiars in a straight race between cursors. The reason is that the number of curses in your opponent's deck is a product of how quickly you can cycle your deck and familiars don't collide with each other and help cycle your deck.

That doesn't mean I think they're the best attack card ever, I would certainly take young witch and sea hag over them and ignore them completely if IGG was on the table but they're still a guaranteed curser and you can't ignore guaranteed curses on 90% of the boards.

I'm least certain about where Alchemist and Apothecary properly belong. Perhaps they should be reversed.

Yeah, Transmute as not-last.  Probably a mistake, but I did better with it than I do with the Stones (and still do).

If I remake my list now :

Familiar
Scrying Pool
Vineyard
Apothecary (useful more often than I thought)
Possession (I know, the opportunity cost, but Possession is still very strong)
Golem (I never used it very well)
University (strong card especially with another Alchemy card)
Alchemist (trap)
Philosopher's Stone (not so bad)
Transmute

P Stone may be better than transmute with no other Alchemy cards.. but total antisynergy with Scrying pool/apothecary/vineyards even

...spin-offs are still better for all of the previously cited reasons.
But not strictly better, because the spinoff can have a different cost than the expansion.

...Relative to cost. Which is why its actually closer to "which we like the most". Otherwise Possession would be #1 of every list.

I don't get the PStone hate. Herbalist/PStone is a fine 2-card combo in my experience. Good luck finding a 2-card combo involving Transmute.

Philosopher's Stone is occasionally alright in long games with lots of gain or buy. Far too often, it's totally ignorable.

And yes, relative to cost, not absolute power. But no, that doesn't make it a which we like the most list. I hate Familiar, but it's still top of my list. I like Transmute, but it's still bottom.
