someone reacts with secret chamber discarding two cards

then the Pirate Ship player can choose attack or money?

is that right?

or does he have to choose as soon as he plays it

Yes.  The same applies to all other Attacks that involve a choice, e.g. Minion.

You have the order right—Reactions take place before the Attacker makes a choice. (But Secret Chamber doesn't make you discard cards.)
