During my action phase, if I open with a card like Village and gain +2 action, then use a Throne Room to play Smithy twice, do I still have an action remaining from the Village (1 used on TR, Smithy doesn't count) or have Smithy and Throne Room used my 2 extra actions?

Throne Room only uses one action up when you play it; the card you play with it doesn't use any (and similarly for other such cards, Cultist etc.). So Village, Throne Smithy, you have one action left.
