If Plateau Shepherds had been in an expansion that featured Landmarks, would it have been both an Ally and a Landmark?
The only thing that would do is allow you to include it in a game without a Liaison.

The problem with Capital City is that you usually want more than one of them.
Sri Lanka, Bolivia, Malaysia, and Eswatini each have two capital cities. South Africa has three.

Well, the rules only tell you to use Tavern mats if any Reserve cards are being used, so that's a problem with Miser.

edit: Maybe that changed in later printings of the rulebook? RGG still only has the 2015 version online.

Technically you only have a Tavern mat at all if there's a Reserve card in the game, but that's not much of a reason.

Also you couldn’t put embargo on the bottom of the pile it needs to be in the trash so I can use grave robber to obtain it again.
This already doesn't work. Embargo is a 2, Graverobber only gains between 3 and 6.

There are some pairs of cards that become effectively identical with Chameleon in play, or at most differ only in on-gain/on-trash/on-buy effects.

For example, Villa and Worker's Village now have identical on-play effects (or more precisely, have identical options on-play), with the only difference being Villa's on-gain effect.  And since they have the same cost, Chameleon + Villa is strictly better than Chameleon + Worker's Village

They’re not identical - don’t they just swap over? So Villa now gives 2A, 1C and 1B and Worker’s Village 2A, 1$ and 1B?

Ways are something you choose to do for each individual play. So you could use Chameleon to play Villa as a Worker's Village OR just play it normally as a Villa, and vice versa.

The Dark Ages *flavor text* doesn't even mention rats. It talks a lot about begging, in a way that says nothing about the gameplay of Beggar.

Elephants being afraid of mice is a standard cliche. This is probably just a funny.

I believe the blacksmith who turns into a werewolf is the only time we've ever gotten an actual hint of card mechanics from the flavor text. Someone will correct me if I'm wrong.

There would be no rules benefit to a new type. Several cards can add Hexes to the game, so tagging them with Doom means you can put that rule in one place instead of saying it separately for each card. But only Flagbearer adds Flag. Even if you had some Artifact-Bringer type, you would still have to spell out in the rulebook which artifact it brings.

There is precedent of cards that uniquely add another card (Hermit, etc) and those didn't get a special type either.

Scepter + Tactician... well that's funny, you can play the same tactician every turn, but the Scepters stay in play until you stop.
Scepter says "played this turn," so you can't choose Tactician on the duration turn.

Treasures don't need actions to be played, why would +actions affect anything?
Market will become a treasure card, but Smithy won't. Playing Market in my buy phase will give me +1 Action, but that still won't let me play Smithy. The +Action will just (most of the time) be meaningless. That's what the rulebook is trying to clarify.
